The integration of methylome and transcriptome data as a correlation metric can be performed at various levels. Level 1 (methylome: % methylated cytosines / beta values at promoters or gene bodies; transcriptome: FPKM/RPKM/counts) captures baseline regulatory association, while Level 2 (methylome: Δβ of DMCs/DMRs; transcriptome: log₂ fold change of DEGs) tests coordinated regulation under perturbation, and the two correlations need not agree.
